Somehow a backup got created on my iMac 'Macintosh HD'. This was a fluke and I keep backups on a Time Capsule. Because of this backup or some related issue, the Mojave installer won't proceed. Can I just delete the 'Backups.backupdb' folder under Macintoch HD and be good to go?

First thing...turn off Time Machine in System Preferences. That folder might go away by itself, and it's better to let the system do it. If it doesn't go away, AND you're sure you're not backing up anything else using Time Machine, then I would say it's safe to manually delete it.
