Can't update apps! Please help!

Ever since I jailbroke my 3G iPhone I can never update my apps because both itunes and the appstore give me an error. I ssh'd and the applications folder is missing all my apps besides the default ones. If i click on the apps they work great! What do I do!?

try re-syncing them
