I was using the beta version of CCC today to clone an El Capitan based mac's SSD (120GB) to a newer 250GB one. So CCC told me that about 107GBs need to be copied over but it finished at about 95GB or something.

The cloned drive works fine (except the wallpapers were reset). I'm wondering if I should be alarmed by this. I'm just concerned whether there may be data missing on the destination drive. Is this normal? Thanks
 
Yea... I'd be slightly worried because CCC may not be fully compatible with El Capitan. You should reach out to Bombich Software to see if they are having similar issues on El Capitan.

There are some swap and cache files that are excluded from the clone, and that could easily add up to the amount you mentioned. Give this a look.

Still worth a poke at the dev. like chipchen mentioned I suppose though.
