ive got a recent full backup of my MBP running Yosemite, and I plan to upgrade to EL Capitan pretty soon.

I was just wondering if I restore my backup of Yosemite, over El Capitan, would it re-install Yosemite or simply not work until I reinstalled Yosemite myself?
 
If you option key boot to the CCC backup disk then use Disk Util to erase the drive, then use CCC to clone the external to the internal, that would put Yosemite back on the internal drive.

After upgrading to EC from Yosemite, can I simply run a normal CCC incremental backup session, or do I need to wipe the CCC drive and start over with a whole new clone?

You can just run the normal, incremental CCC process. No need to start over.
 
Yes, I am just running a normal process on the old drive that I was using with Yosemite.
