CCC making my files invisible - how to fix?

I created a scheduled routine in Carbon Copy Cloner to copy my Documents and Movies folders night which it did for the first time last night. The only problem is that the files are invisible. (I know the files are there b/c the drive is now half full). Am I doing something wrong? I only want these two folders to be backed up, not the entire drive, or even my entire user folder.

I'm on 10.6.8 w/ current version of CCC if that matters.

You might try asking in the CCC support forums. The dev is pretty good about helping users.
