Certain apps don't reappear after I minimize them??

When I minimize NeoOffice and Handbrake, and then click on the app icon to reopen the window, nothing happens except that the menu bar switches to the app...the window doesn't come back up unless I go to the menu bar and select the window. This is a constant problem with these apps. Is there a way to fix it?

/Users/YourUserName/Library/Preferences/com.apple.dock.plist

Move that file to the Desktop.
Restart. This will make a fresh plist file.
Test it.
Not better? Try the same thing with the plist file for the troublesome apps. They will be in the same folder as above.
