So I'm a little new to 10.5.

I'd like to remap my F9-F12 keys (I like them in a certain order).

Seems simple enough: Preferences/Keyboard and Mouse/Keyboard shortcuts.

But double clicking, then press a new key doesn't do a thing. What am I doing wrong?

Click the keyboard button (from the row of 3 at the top of that pref pane)

Check "F1, F2, etc. keys as standard function keys"

It's a little hard to understand exactly what you want

The pref. pane states:

"To change a shortcut, double-click the shortcut and hold down the new keys"

So if I want to reorder F9-F12 (I prefer F9's functions on F10, etc.) how do I do this? By the instructions, I highlight the one I want to change, double click and press the new button. Nothing.

Am I doing something wrong?

Now I'm afraid I don't know what you mean. Click System Preferences/Keyboard and Mouse/Keyboard? I have no boxes to check or uncheck in that pane.
