Chapter Trouble With Handbrake

I little while ago I started using Handbrake to back up my DVDs and so far it's been pretty good to work with. The only problem I seem to be encountering is when I rip to Quicktime, I can't seem to skip chapters (in the finished file) even though I request them in the initial setup. Am I using Handbrake, Quicktime, or both incorrectly? I couldn't seem to find this point in the other threads. Thanks.
