I have a speck pixelskin hd case for my 4s and I find it quite a chore removing the case whenever I decide to charge the phone. Is it advisable to leave the case on while charging the phone or will this affect the battery in the long run.

To apple website it does but I have never taken off a case just to charged my phone, I had mophie or other case while charging my phone and no problems for over a yet now

Really, the only danger I see is that heat from the iPhone getting energy will somehow explode the iPhone because the heat won't be able to escape from the case. SO UNLIKELY :)
 
There is absolutely no need to remove the case in order to charge the phone. I don't know where people come up with some of this stuff.
