I just got my new late 2013 13" rMBP and I was wondering how should I charge it for the first time.

I hear you should before you turn on the computer for the first time you should charge it until the MagSafe cord turns green?

or

?

and how should I charge it after that? I want to keep the battery good for a couple years.

It doesn't matter. Just start using it, or plug it in and start using it. Run on battery whenever you need to and plug it in whenever you can. You can plug or unplug any time you need to, regardless of the charged percentage, and you never need to completely drain your battery.
The link below should answer most, if not all, of your battery/charging questions, including tips for maximizing battery performance. If you haven’t already done so, I highly recommend you take the time to read it.
