Not sure if this happens with any other apps (I think it might though, maybe Photoshop), but when I open an Excel document (say by double-clicking the document in the Finder), it opens Excel and displays it fine, but then a couple minutes later it also brings up the dialog box titled "Choose Application" and saying "Where is Excel?" I'm pretty sure I've tried selecting the app but it still does it again next time anyway (I could be wrong, let me know if that's the case and I'll be sure to try that again next time for good measure).
I have Excel 12.1.12 (Universal, not PPC), on a 24" iMac with 10.6.1.
