After I downloaded a PDF file, I accidentally checked an option in Chrome (by right-clicking the downloaded file in Chrome) to "open PDFs in System Viewer". Now, every PDF link I click on, the PDF directly downloads onto my computer and opens in Preview.app. Chrome no longer opens them in browser. How can I disable this behavior?

Thanks for the suggestion!

I tried that, but the PDF plugin is already installed and enabled. I tried disabling and re-enabling it. Doesnt work either.

Again, I'm not a Chrome user so I can't test this. I did a quick search. There's plenty of users with issues getting the Chrome viewer or the system viewer to work the way they want. What I found wasn't specific to Sierra, but there were some OS X ones.

Something I'd try so as to reset the association --
The following worked for me:

  1. Go to chrome://settings/
  2. Click + Show advanced setting
  3. in Downloads

3a. check 'Ask where to save each file before downloading'

3b. click on the button Clear auto-open settings
Note: 3b is fundamental to override the fact that PDFs are handled differently from other files.

Background: this happened to me as well because once I downloaded a pdf file, clicked on the small arrow next to the file in the download bar at the bottom, and choose 'always open with system viewer'. Since then, PDF files were saved in the "Download" folder and opened directly.

After doing this, each file auto-open setting will likely have to be reconfigured. The Clear auto-open settings command appears to be an all or nothing proposition.
