If you mean you want to erase the drive, and install only the system:
Download the Mojave installer. The installer should automatically launch, so quit the installer before continuing with the install.
Create a bootable installer from your Mojave installer app. There's several methods to do that.
Boot to that installer. Erase your internal storage, using Disk Utility.
Reinstall Mojave from the menu.
That's it!
Also, from my own reading, you'll want to make sure the installer is the full 6gb install file. As it downloads a smaller one at first, and downloads as it installs. One method I read about how to make sure is to run through the entire install process on the desktop, then when you get the point where it needs to reboot, cancel the reboot, and you should have the full install file.
If you want to do a REALLY "clean" install, do this:
1. Clone the contents of the internal drive to an external drive using CarbonCopyCloner or SuperDuper
(both CCC and SD are FREE to download and use for 30 days, this costs you nothing)
2. Boot from the EXTERNAL bootable drive
3. Go to the app store. Download a fresh copy of the Mojave installer. It will go into the applications folder on your EXTERNAL drive. DO NOT RUN IT YET.
4. Open Disk Utility and ERASE the ENTIRE internal drive.
5. Quit DU and re-open the OS installer. Begin "clicking through" but when it asks where to install, click "show all disks" and then "aim it" at the INTERNAL drive.
6. The installer will install a clean copy of 10.4.6 onto the INTERNAL drive.
(you should now be rebooted to the brand-new OS install on the INTERNAL drive)
7. At the end of the install, you will see the "setup" screen. Begin setup.
8. At the appropriate moment, setup assistant will ask if you wish to migrate data. YES, you want to do this.
9. Aim setup assistant at the external drive. Give it time to digest things.
10. Setup assistant will present you with a list of stuff to migrate. CHOOSE EVERYTHING, then "let 'er go". Again, this will take time.
11. When done, you should see the login screen. Log in and look around.
That's about "as clean an install" as you can get.
