I’m hoping to clean install 10.11 on my 2009 mbp 13 so I can pass it in to a friend. It was working fine - new battery recently and the SSD was ok too. All keys and trackpad fine. Was on 10.10 previously.

I made a 10.11 usb installer. Plugged it in, booted up and selected it. From this point I’m stuck. The next step is to get disk utility to format the system ssd but although I can select that option, the trackpad or enter key won’t let me click it. I can use the arrow keys to scroll through the options but can’t move to Disk Utility itself.

Would I do better to remove the SSD, and format and install 10.11 on it using an enclosure and my other Mac? Is that even possible? Can I just install an SSD, already prepared, into a MacBook that was beforehand on a previous OS?

Yes, it is possible.
It may be worth a try to do it this way, if "the first way you tried" doesn't work.
In fact, that's what I'd suggest you do next.
