Hello, I store my desktop & documents in iCloud. I am wanting to do a clean install of OS X High Sierra. I Was wondering the workflow for this? After the install I am assuming I'd just sign into iCloud and all my files would still be in the cloud. Is this correct?

That is correct, your files will still be there. The only way they would get deleted from the cloud is if you delete them on your computer and allow those changes to sync to the cloud. Just remember your applications will be gone, along with anything in downloads, music, movies etc.
