How come when I do View/Clean Up (icons) in Panther, it makes half of my icons disappear, or go past the edges of the screen? Also, they don't line up nicely anymore like in Jaguar, they sort of go all over the place now.

I've read there is a bug in Panther that affects some systems and not others causing this. Some people have had good results from changing the system font size from something other than 12 points; others this did not help. Maybe it'll be fixed in the next release.
Some of the icons might be piled on top of one another. Try dragging an icon to a different position to see if there is another one beneath it.
