For those of you familiar with netatalk, it's an add-on that allows you to access your phone's filesystem through Finder on a mac. However, the problem with Finder is that it leaves a bunch of hidden directories in every folder that you access with it, and browsing the iPhone is no different. These directories serve a purpose on a Mac (storing thumbnails and trash settings and all that) but on the phone they're unnecessary. Well, after using netatalk a few times, almost every directory on my phone is littered with these. Being the control freak that I am, I want to clean it up. Basically, the three different directories are called

.AppleDB
.AppleDesktop
.AppleDouble

There's also :2e trash folders in various places. Can anyone advise me as to what is the best way to delete all of these directories on my entire phone FS?

To clarify, I can't find an application that will properly search the entire phone file system, either it fails to find these files (which are obviously there) or it only searches the directory I'm currently in.
