Cloned HDD to SSD, Dropbox and others lost data?

I cloned my HDD to SDD with CCC last night. When I booted up using the SSD, Dropbox popped up as if I just installed it and Little Snitch popped up about no settings found. It sounds like CCC did not copy all of my files or I did something wrong.

Any ideas?
