Im going to be cloning My HDD in the near future, and Im going to be making a bootable clone. My one Question is whether or not my VM's will be cloned as well, and will be fully operational after the clone is complete?

Your VM is made up of files like any other files on your HDD. If you have a guest OS using a partitioned HDD (BootCamp) than it's a different story.
I'm using Parallels Desktop and cloning with SuperDuper! works perfectly.
