So, I bought a keyboard cover for my rMPP 15" and I usually always remove it before closing the lid since apple says on its site that there isn't much space between the keyboard and the screen when closed.
But today I closed the lid while the cover was still on the keyboard, I instantly opened the lid and removed it.
I can't see any marks on the screen under direct light and it still works fine, but I am a little worried if that did some kind of damage to my screen ? It was closed maybe a second or two.

Your screen is fine. I use a keyboard cover and close the lid with it all the time.
 
Apple does not recommend anything on the keyboard, as the tolerances are so tight.

I'd not use it, as the risk of creating marks, scratches are too high.
 
I'm pretty sure, assuming you own one of those silicone keyboard covers that fits nicely within the keyboard depression, that shutting the lid would merely press down all the keys on the keyboard. Since the key travel depth is almost certainly deeper than the depth of the silicone cover, nothing bad will happen.

Apart from ruining the feel of the keyboard with a keyboard cover, you did not do any damage.

The worst that could happen is oils from your skin rubbing all over the screen.

The back of the keyboard is sealed off from the rest of the machine with a plastic film. No air is getting through there in the first place.
 
The covers that Uppercase makes come in a "retina" version that doesn't touch my display.

There isn't any grease or oil on my display.
