How come every time i apply a color correction filter to a clip in Final Cut Express 4, the picture quality severely degrades (It looks like i have interlace lines even though my footage is progressive).

Is this common problem that applies to all video or is it a FCE 4 issue?

I'm using a HF10 and transcoded to AIC.

is this after you export it or during the timeline? It is normal on the timeline. just try to render, or it might just be your Mac isn't powerful enough. Whenever I put a proc amp, broadcast safe filter and color corrector on a clip with a G5 PowerMac, it always happens.
 
FC is degrading the footage for playback so it will still play back smoothly in real time. If you render the clip it should look normal again.

Both actually, even if i export a "quicktime movie" and make the file self contained, then open it in quicktime player.
