My iPhone is synched on my work MBP. My iPad is synched on my old personal MBP. I want to buy a new personal MBP and put both the iPhone and iPad on the same machine. I am not worried about my music but I would like to not lose the apps on either device.

Any hints on how to merge the two into one iTunes?

If all you care if your Apps, just copy the folder on /YouUserName/Music/iTunes/Mobile Applications to your new MBP and you should be done, when you sync your iPad and iPhone your application will be there.

You backups (for the Ipad and iPhone) are located at /Users/YouUserName/Library/Application Support/MobileSync/Backup

You can copy all those folders in there and combine them with the others on the other machine and all your backups will be there as well
