Combining 2 Movies in Quicktime - audio issues

I'm using Quicktime to combine two ripped movies (ripped from a DVD where the movie spans two disks). The problem is that that the combined file using Quicktime only has 2-channel sound. The surround sound track is lost.

Has anyone encountered this and know how to get around it?
