I was able (thankfully) to pre-order my phone for instore pickup via the iPhone applestore app and when I got the confirmation email on the bottom it says the reserved phone is $699. Does this have to do with the ATT servers being down so they couldn't check my upgradability or do they just post the full price and take care of upgrade discounts when I go to pick it up?

yes, several people had this isssue. It is very possible that it is due to the AT&T server issues.
 
It said that on most everyone's confirmation emails because at the time Apple wasn't able to contact AT&T's servers to verify eligibility pricing. I have been eligible since March or so and mine said $699. They'll straighten it out that morning and will charge you the correct amount.
