Installed iOS5b7 (9A5313e) when it was first released using snowbreeze2.8b7 and have automatically just used iBooty when I needed to reboot because I understood it was a tethered jailbreak but today I find my iPhone 4 reboots untethered.

Is this because I am running it stock and have never run cydia so the file system has not been rearranged as cydia does on first use?

You can run the iphone without booting it using redsn0w but if you do none of the jailbroken app, cydia will work untill you boot teathered

Yes, once you isntall stuff you are likely to have issues booting untethered.

Many tweaks require mobile substrate which injects code into Springboard, etc. So once you install that, your phone will hand on an untethered boot. If you dont install any tweaks that use MS, you probably will be able to boot untethered but with cydia, etc, disabled.
