does this make a new file or replace the existing file which you convert? also on a side note if you sync podcasts and select sync 'the ones not played' and you play them and take the iphone back to itunes does it mark them played?

It duplicates the existing file. It does mark them as played. Also, if you have a playlist that is based on a maximum number of plays, and you pass that number, it will disappear from the playlist.
