I have a few video_ts folders (ripped legit using mactheripper) that I want to now put on my iPod.

Are there any free programs that I can do this with?
 
Well upon actually converting using Handbrake (using the x264 [h.264 iPod] codec) and transferring it into iTunes to sync, it tells me that the movie cannot be played on the iPod.

iPod touch's have different specs than the older 5g video ipods. There should be a setting for iPhones, which is the same as for the ipod touch.
 
On the right hand side of handbrake there are settings and before you convert the video you need to press iPod touch. Alternatively you may be able to do it by iTunes by right clicking on the video and pressing Convert Selection for iPod/iPhone. This should work but the quality won't be as high and also the file size will be bigger than if you did it from handbrake. Handbrake usually takes longer though.
