What's the best way to do this?

Currently using HandBrake with the preset to iPad but the videos always come out at less than half the original file size and poor quality compared to the original.

Are there some manual settings that wold give better results?

I don't need a 180mb show downsized to 90mb. :p
 
I use handbrake with the appletv setting. Not the atv2, the 1st gen, that setting works for ATV + ATV2 + iPad + iPhone 4, this was I only have to hold the one copy for all of them.

In relation to the video it can sometimes depend on the original clip you have.

Can you not just crank up the bitrate on the iPad preset?

If the parameters of the preset can't be edited, then just note down what they are and use them to create your own custom preset with a higher bitrate.
 
Don't bother converting. Just use AVPlayer HD. Download your .avi files and move them to the AVPlayer app in iTunes. Watch on the iPad, no problem.
This app is nearly identical to the old VLC app, that Apple took off the app store.
