Costco has the series 6 for $350($35 off discount) but you can't choose the band color that comes with the watch. Is it possible to buy an Apple Watch from Costco then exchange the band at the apple store for a different color?

Highly doubt it as Apple will need to see a receipt of which you will only have the Costco receipt. Could try trading it in the Marketplace here on MacRumors.

why would they? while you did buy an Apple product, you bought it from a reseller ...
 
Just buy yourself a 3rd party strap you want and try and sell the one that came with the watch. I personally don't like the quality of 3rd party alternatives but they definitely are cheaper than Apple's. You can also find some good deals on Apple straps on ebay, you just need to know which retailer sells the real deal.. This thread can be helpful:
 
For resellers like Costco, Best Buy, Amazon, the band is sold as a bundle with the watch and cannot be exchanged at an Apple store. Your only option would be to resell it if you don’t like to the color. Depending on which band it is, you could probably get $35 +/- $5 if you leave the band sealed.

Also, you may want to have a look at Amazon before buying. Amazon is currently discounting a number of S6 models and some models are being discounted by more than the amount you are seeing at Costco.
