Creating iPhone/iPod version of video leaves green line

Hi,

I have an issue with QuickTime and iTunes that's really bugging me!
When I have a Quicktime movie formatted video and I want to create a version that will play on my iPhone... in QuickTime I go Save As > select the iPhone version and save and in iTunes I click the "Create iPod or iPhone Version" but when it comes out, there's always a green neon or grey line down the right hand side of the video.

How the hell do I get rid of this?
