My wife and i both plan to upgrade from 3Gs to 4s. I may try to wait in line Friday morning. If she doesn't want to wait with me, will they let me bring in both phones and upgrade both? Or is it one per customer?

Best place to ask that question is at the store where you plan to go on Friday. The policies at the store I go to may not match the one you go to.

Assuming that you are going to an Apple store, does Aplle not set a single policy on this for all of their stores to follow?

Its a maximum of 2 per person in an Apple store.
