I open Cydia and 4 out of 5 times it shows that thing at the top "Downloading Packages" and other things but it takes like 5 minutes and if I am just scrolling through Cydia and then I find a package I like. It reloads the Cydia Data and I lose the package or it messes up my data. Is this because of a source I have.

You may have too many sources loaded
3G phones are slower that 3GS.

I have sources that Cydia is checking that I don’t even have any more and are not listed in my sources. What is the plist file to edit, so that I can check to see if they’re listed there? I’ve seen it mentioned in a post here, but don’t recall where it is.

You need to look at all the .list files in /etc/apt/sources.list.d
 
This is the five location I check for bad repo, your mileage might vary.

/var/lib/apt/lists
/var/lib/apt/lists/partial
/var/lib/cydia/metadata.plist
/etc/apt/sources.list.d
/etc/apt/sources.list.d/cydia.list

edit:add five more, total of ten.

/private/etc/apt/sources.list d
