So I have a while bunch of paid apps from cydia and will be upgrading to an iPhone 4 from 3GS. How am I able to get them back after it can be jailbroken. Also my friend is going to be using my old 3gs once I get the 4. Can she use all of the apps for the time being with a different sim card.

But most of the JB apps might not be updated to work with 4.0 yet.
When they do you can redownload them and install them again for free.

It will know by your phones serial number as soon as you try to purchase it will say officially purchased or something similar and let you download again.
Also you might have also logged in using your email or facebook account if you have one.
What about my iPhone 4. It has a different serial number than my 3GS. Can I get them back again on my new phone?
Yes you can, you just gotta log in when you click purchase cydia store purchase.
It will give you 2 options.
Connect with facebook and sign in with Google.
You can use either method you used when you purchased to redownload them to your new iphone.
From cydia:
"Your purchases are tied to your login. If you later restore your firmware or even purchase a new phone you will not have to pay for most items again?"
I thought all cydia apps were just one app per device. Like I know MyWi only allows once device. Once I get a new phone I activate it on that one and it wont work on my old iphone anymore correct?
