Its probably having problems because the masses of people who just jailbroke.

Cydia is probably slammed right now with all the people jailbreaking. Try late tonight or early tomorrow morning.

Before it gave up for me completely I saw a message by saurik that servers are overloaded. Be patient.

Happens every time a new jailbreak is out. The cydia servers get overload for the first week or so.
