I'm trying to convert all my videos into formats that are friendly with my entire set up. Thing is I have anime and various movies with subtitles that I want to have the option to turn on and off. I know .m4v is a format friendly for this but what applications can help me convert an mkv with subtitles embedded (batch if possible but at this point I'm not picky.)

For perfection in my video and music collection, I'd better be prepared to go the extra mile and separate the subtitles. Thanks a lot this really helped!
