Deleting all system files?

I just upgraded to a SSD in Optibay, and I want to use the HDD I had the system on previously as extra storage. My previous system files are taking up quite a lot of space... Is there any program/app that that will remove these files automatically, or a list that tells me where they all are?

Tearing apart system files on a *nix based system can be time consuming and very drawn out. For some of this stuff mac os hides this stuff in finder. CLI can get it to much easier.
