Deleting iWeb content on iDisk

I am having some problems with syncing my iWeb with the site on the internet. I recently upgraded my iMac and used time machine to migrate everything over to the new iMac. It seems like none of the comments on iWeb are showing up on the internet anymore even though I can see them in iWeb. It almost seems like since I transferred my files the iWeb stuff is on two separate servers. If I were to delete everything that has to do with iWeb from iDisk will I lose any information stored on iWeb? If it doesn't delete everything and I republish, will that fix the problem?
