I just went through my Lightroom library and deleted about 40 GB of photos. Those are backed up on my Time Machine drive. I don't want those photos on either drive. Is there a way to automatically compare my current Lightroom library with the one on my Time Machine drive, and delete all the photos that are only on the Time Machine drive?

You can only view TM files under the USER folder, can't delete them or edit them but can open and compare to your LR photo's
 
In the Time Machine app, navigate to the file and right-click on it. There's an option there to delete the file.

I don't think there's an easy way to automate this, without some heavy scripting magic.
 
That is not possible:

The operation can’t be completed because backup items can’t be modified.
