Deleting Messages in Mail

For some reason, whenever I try to delete a message from Mail( or move it to another folder), i just fades out but it still remains in my inbox. How do I fix this?

I figured that if you go to AOL.com to delete your messages, it deletes them out of mail as well.

This does get rid of them, but it is really annoying to have to do this all the time. Can anyone fix my Mail app so it works as it did a few month ago?
