What a weird name for Apple to use! Confuses the heck out of the search engine.

Anyway, I deleted all the photos in the app (having copied them to a different directory manually). When I fire up the app, I don't see any photos there. But when I look at this folder via the terminal:
~/Pictures/Photos Library.photoslibrary/Masters/
I still see the directory/subdirectory and all of the photos.

How do I get the application to remove them, instead of going in and manually removing them?

Go to File -> Show Recently Deleted and purge them from there.

Photos and videos show the days remaining before deletion in the 'Recently Deleted' album for 30 days. After that time, items will be permanently deleted.
