I called Rogers asking about data upgrade. I am currently using a blackberry plan on my iPhone. He recommended me to switch to an iPhone plan because iPhone might not be fully compatible on a BB plan. He said some apps and websites mightn't function properly. Will I experience any compatibility issues with a BB plan? Thanks

I've used a Blackberry plan with every iPhone I have owned (2G, 3G, 3GS and i4) and I have never experienced ANY problems so you will be absolutely fine, I did however switch to an iPhone plan last week but that was only because I ended up getting more for my money by doing that
 
How in the world is a website or an app going to know what plan you have?

I don't think you were lied to, but I do think the guy was an idiot.

I don't think he was outright lying. There are differences between BB and iPhone plans, namely in that BB plans require BIS and the iPhone doesn't. I could see this causing a problem in going from iPhone -> BB, but maybe not the other way around. In any event, not lying, maybe just confused.
