I noticed that in many pdf readers, if we touch the top of the sensitive area of the screen, we get sent back to the very beginning of the document. Awfully annoying when using the iPad to read a book (say you are at page 376 over 500...) and inadvertently touch the top of the sensitive area (which is easy to do with the newer iPads, that have thin corners, so there is not so much space to put my big fingers).

Is there a way to deactivate this ?

I have iBooks, but usually rely on Adobe Acrobat, as I like to annotate the documents. I cannot do this with iBooks.
I noticed also the same behavior when I read a pdf from the mail application, and in web browsers (which I sometimes do, but less often than using proper app).
