I have an iCloud account with an alias set up. I see emails coming into it and after I click on them and read them, they disappear. I can't find them anywhere. The regular .mac account works fine. I only have the main account set up in macmail. I thought to try setting up the iCloud alias as a separate mail account but that doesn't work because the apple ID isn't recognized. Does each alias need its own Apple ID? What is going on? Thanks.
 
An email alias goes to the same account as your regular iCloud account. And shows up just like your other Apple email. You don't need a separate account for it; in fact, you can't change an alias into another Apple email account.

Check to see that you don't have a rule or something that deletes the alias-addressed mail after it's been read. Other than the address, it should behave like your other Apple mail. And check online at iCloud.com to see if it's behaving the same way there.
