Ever since upgrading to Sequoia, my desktop files will disappear after closing for night/restarting. I noted a couple times after shutting down and restarting the next day they'd reappear only to disappear a day or two later. I can make them visible/invisible again with keyboard shortcut (along with all normally invisible files). The desktop file for iCloud on my MAC is empty, but going to iCloud.com all files are visible when browsing the desktop. I have Microsoft OneDrive as part of Office 21, but never enabled it. This was never an issue under OS14.
I honestly first thought the darned cats walking on my keyboard last week somehow pulled off the "magic BB" (running out of ideas, can ya tell?).
Latest software over the last month was Office 21 for Mac and Parallel 20 upgrade. Running a MBP 14" M3 8GB/1TB.

Thank you for this! I've been having the same issue and it's driving me crazy! Seems to happen when I go offline while driving. Once I reconnect, all my desktop files are gone. Then they're all back the next morning. Thanks for the keyboard shortcut tip! For those who don't know: CMD + Shift + . while show hidden files.
 
You can also use the terminal to change the “hidden” flag to “nohidden” :
Bash:
chflags nohidden file1 file2 file3 ...
But it would be nice to not have to… 15.1.2 fix?

I have the same issue - i was just about to create a thread for it and saw yours in the search. I have just updated to 15.2 and the issue is still here.

I run this in terminal:

cd ~/Desktopchflags -R nohidden ./killall Finder

I recently figured out that the problem started for me when I enabled Low Power Mode on my 2023 M2 Mini. Disabled and problem solved.
