I just purchased an LG 34UM95 monitor to be used with my MacBook Pro 9,1, which sports an NVIDIA GeForce GT 650M.

Is there any difference in terms of quality, resolution, and especially text clarity when using a Mini DisplayPort to DisplayPort cable vs a Mini DisplayPort to Thunderbolt cable, especially with scaled resolutions, such as 2560 x 1080?

I don't think there is such a thing as a thunderbolt to mini display port cable. Thunderbolt is just display port video with other capabilities built in. Also digital video signals are pretty much the same to the end user unless there is some sort of bandwidth limitation or something. The text clarity shouldn't be any different over HDMI, DVI, display port, or thunderbolt as long as you are running the same resolution and screen refresh rate.
