DIY book

I am not sure where to put this question but since i want to use my ipad i placed it here.

I had a class where the teacher gives us the book in PDF format, and i want to keep the pdfs for reading again. But the book was divided into individual pdfs for each chapter. I want to know if i can combine them all like an ebook so i can search in the book, click on the section from the title page and go to it... etc.
is there a way i can do this and keep the ability to highlight in it?
