I've converted a few MKV movies to iTunes-compatable M4Vs using iFlicks 2, and I'm unsure what audio track iTunes is using when playing the movie.
 
It depends on how you down convert, but if you down convert using multichannel you should automatically notice your receiver switches to 5.1 when your playing content through your Apple TV. According to iFlicks presets it should do it automatically if the movie contains a surround sound track to begin with providing you use the iTunes compatible preset.

Also worth to know, that after the death of Perian, iTunes on OS X is unable to play back AC3 surround tracks, that are part of aTV-compatible file.
 
I've been using it since it came out and it works brilliantly. I use the "iTunes Compatible" setting and it automatically grabs the right tracks.
