Ok so if I were to pick up a stereo system, which connection type for the iphone is better? I've seen systems with dedicated ipod/iphone docks, usb "mp3" connectors, as well as the regular audio in jack. What are the advantages/disadvantages of each? BTW not interested in the speaker docks as want a more full system.

Playing music that comes through the 30 pin dock connector rather than the headphone port is much better for sound quality. I noticed this when I got my first dock with the iPhone 4. You can even buy a cheap iPhone dock that has the 3.5mm headphone jack at the back and dock it and it sounds great. It's something to do with the internal sound processor being bypassed by using the 30 pin dock connector!!
