What is the benefit to having the programs still remain open (black arrow underneath icon in the dock), even when I just closed the program with the red "x"? Is there a way to close the program with one click, rather then close it that right click and really close it on the dock? Is this making sense?

The advantage is with regard to load times. Since the program is still running in the background, if you need to open it again, it takes much less time to load. While the benefit may be negligible with something like Safari, for something like Illustrator or Final Cut Pro, it may be more useful.
