Dock sort of works, but not really?

Since I upgraded, my dock will freeze in the state it's in when I log in. There are two programs that open at login, and even when I force quit, their icons remain open on the dock.

There are no notifications for email or messaging services, and when I open new programs, they do not show up in the dock. Is there a fix for this? Considering going back to Snow Leopard if not.
